Even if the dwarves are dead and your entire stocks menu is atom smashed your framerate never fully recovers. The game needs proper cleanup. Every process that is added must have a check to remove this process.

Dwarves go in, mud and blood stays in, dwarves come out wet, happy and eventually dry up. Having lots of fluids like blood spreading around can really slow things down. If you don't mind dfhack then dfcleanmap.exe can really improve your fps. Also, maybe there's lots of magma creatures pathing around down there.
